Dear Sri Krishnamachari,

Many of these slokas are later additions to the core
sandhyAvandana procedure. Over the years many slokas
from the smritis have been added to emphasize certain
states of mind. Similarly, there are many anga-nyAsa
and kara-nyAsa which vary from tradition to tradition.
Most of these are not mandatory and should not be
confused with the Vedic mantras, arghya-pradAna,
and the gAyatrI-mantra-japa which form the essence
of sandhyAvandana.

I don't have a direct answer to your question; I was
unaware that Sri Sankaracharya is believed to be the author
of the sloka in question.  But many if not most Sri
Vaishnavas do not recite this sloka in their sandhyA
routine, in my experience -- not that there's anything 
wrong with it!

I have done some research into the early codification of
the sandhyA rituals, mostly based on a study of the 
Bodhayana Dharma Sutra (Yajur Veda). Are people interested
in reading what this Dharma Sutra recommends for the
sandhyA procedure? If there is some response, I will
write a little bit of what I learnt.
